Today I started upgrading my power factories and I noticed that I was losing A LOT more then the -8/hr. Instead I'm losing 1 per second. I've now lost 6 days worth of energy in just under 18 minutes. I've logged out and back in but that didn't stop it. Is this a bug or am I missing something?
Perhaps you mean that the amount of energy displayed in the main menu does not match the total output of your energy plants?
Remember that the figure in the main menu is the 'net' production after all the other building consumption has been taken into account. Some buildings produce, others consume.
I don't see that at all so I don't understand how you reach that conclusion.

stockpile is not 'ticking away' as I see it.
What happens if (when it is 'ticking away') you click on a building, does it jump back up?
The problem of my stockpile ticking away was solved as soon as I finished my power upgrade. Which was about 20 minutes after I posted my original problem. At that time I was at -8 power/hr because I tore down 1 factory to build a cleaner version, and was at that time losing 1 power per second from my stockpile. But to answer your question no. Logging in and out or clicking anything during this time did nothing. It wasn't a persistant problem it only lasted as long as it took me to build/upgrade the new factory, but during that time and only that time I was losing 1 energy from my stockpile per second.
