Ship Calculations have quite a few variables:
Speed = Base * (1 + (CSS*5 + SY + PL*5 + PT*3 + SA*3)/100) [Exclude Pilot for robotic ships]
Hold Size = Base * TA * TM * (1 + (CSS * 5 + SY)/100) [If TM is zero, use 0.1 as TM]
Combat = Base * (1 + (CSS*5 + SY + ML*5 + PT*3 + DA*3 + SA*3)/100) [Exclude Pilot for robotic ships)
Stealth = Base * (1 + (CSS*5 + SY + CL*5 + PT*3 + DA*3)/100)

For Shipyard Levels 1-21:
Build Time = Base - (Base/21 * (MA + 1)) - (SY * Base/35) [Minimum Time is 15 seconds]
For Shipyard 22:
Built Time = Base - (Base/21 * (MA + 1)) - (21 * Base/35) - ???
For Shipyards 23-30:Built Time = Base - (Base/21 * (MA + 1)) - (21 * Base/35) - ??? - ((SY-22) * Base/1050)

Building Upgrade Times:
Base time * (1 - (Management Affinity * 5)/100) * ( 1 - (Oversight Ministry Level * 3)/100)
Still working on base times. Unlike Production & Cost, the time does not seem to follow a forumula, but more of a table. Minimum build time is 15 seconds. Multiplier rounded to two places.
While the table does show the progression, JT has confirmed it's a formula, not a table.
Building upkeep, production and storage: Go up 1.55 times each level
Building upgrade cost: Go up 1.55 times each level
Building Cost: Base * (1 - Reseach Affinity * 5/100)
Note that repair cost does not use Research Affinity. So repairing a building at 0% would cost it's level's cost, but without the research discount.
Trade Affinity: SST can transmit 12500 * SST Level * Trade Affinitiy
Enviromental Affinity: Waste Exchanger can recycle 17500 * Level * Env Affinity
Subspace Transporter can transmit 12500 * SST Level * Trade Affinitiy.
This can also be used to convert any one resource into another. (including waste)
Atmospheric Evaporators produce water based on the Water Score of a planet. However, not strictly in proportion. A Planet at 6200 will produce 60% the amount of a 10,000 planet. It's in proportion to WS - 500. (10,000 - 500)/(6200 - 500) = 60%
Growth affinity decreases the base colonization cost by 2.4% per level. This is based on a survey of costs for the 9th colony:

Build Terra Plat or GG Plat ship, send to planet, and aquire then send Plant to target planet. Build Plat then destroy releasing waste. Make sure you have storage!
